Maybe this changed in one of the various remakes but I thought that was him misidentifying Johnny Shitpants or whatever his name is as Meryl because he turned out to have a similar butt?

That might have been a gag in Twin Snakes but no, in the original the bit is a little unspoken puzzle where the player has to stick-up Maryl when she's disguised as a Genome Soldier based on her cartoonishly ass-out side-to-side jogging animation
